The deadlock was broken two minutes from half-time, with a goal by Klara Bühl, with Bayern doubling their lead soon after the interval.
Maxi Rall got to the byline and crossed for Lina Magull to head home, before Bayern sealed their victory on 66 minutes.
Giulia Gwinn found Sydney Lohmann, who delivered for Saki Kumagai to find the net.
The third-place match went to penalties, with Barcelona winning 5-3 over Paris Saint-Germain, following a 1-1 tie at 90 minutes.
Geyse Ferreira gave Barca a first-half lead, only for Fridolina Rolfo to level immediately.
Although Barcelona had María León dismissed with a dozen minutes left, they held on and won the shoot-out.
