Dawn Kehoe then equalised for Woolton, who sit top of the North West League Division 1 South, three points better off than Merseyrail from three games less.
The pair had drawn 1-1 earlier this year in the league but Woolton repeated their December success over the Bootle side, as Rachel Carney struck the decider.
